I am using Gate that is based on Geant4. However it does not run properly under the latest version since the vis command seem to not exist. If I compile it using Geant4 10.05 it works just fine.

What do you mean by "vis command"? What did you type in the terminal ?

G4VIS_USE and G4UI_USE flags are no longer set in Geant4 10.6. Please remove any #ifdef lines.
