I am trying to run the following-

/run/initialize
/gun/particle proton
/gun/energy 2 GeV
/run/beamOn 100

However, my dna.root file does not contain any data, it's size is only 31.2kB

I get this after running ./dnaphysics

Using Root analysis manager
... open Root analysis file : dna.root - done
 Run terminated.

Idle>

I also tried to increase energy range but it is still not working. I am new to this tool so please suggest if something is missing. Thanks in advance.

Geant4-DNA processes are not applicable for such energies, please read documentation and publications (http://geant4-dna.org).
